Network Rail says it has an expenses policy stipulating that staff should take the plane not the train when it saves money.
The policy has emerged after rail fares rose 3.1% this year, despite the worst punctuality figures for more than a decade.
The cheapest flight bought by Network Rail staff in the past two financial years was a £19.99 flight from Cardiff to Anglesey. A flexible single rail ticket from Cardiff to Holyhead in Anglesey costs £84. One of the cheapest advance tickets available last week was £32.50.
